I noticed that too, I think audio options are the same. I've started using EDProfiler, it lets you save some graphics presets so you can switch between VR & non-VR (or multi-monitor or whatever else you need) more easily. Before that the game would seemingly just start however it felt like no matter what launch options were picked. EDProfiler also makes changing HUD colours a lot quicker and more convenient, so it's worth it just for that IMO. Before I play Elite I just run a batch file that opens that and a bunch of other tools (Captain's Log, EDMC, etc), then apply whatever profile I need, it works perfectly.

As for the topic itself, the only thing I have to add is to make sure you're zooming out and in when you need to move the cursor long distances, it'll save a lot of time. I have an X-55, my zoom is on the thumbwheel on top of the throttle, Y scrolling on the throttle's pinky switch, and X & Z scrolling on one of the stick's analogue stick things. The only things I can't do without fumbling for the keyboard are search systems and chat, but you can always set up Voice Attack for that if you really need to.
